Earlier in the day, Bangladesh lost two quick wickets straight after the lunch break. Set opener Shadman Islam departed soon after skipper Najmul Hossain Shanto fell cheaply.
Shanto, who had scored twin centuries in the Galle Test, edged a delivery from left-arm pacer Vishwa Fernando behind the stumps for a 31-ball 8 in just the second over after lunch.
In the following over, Shadman, who was on 46, offered a catch at short slip off Tharindu Rathnayake, reducing Bangladesh to 76 for four in no time.
Litton Das and Mushfiqur Rahim then steadied the innings, guiding the team to 90 for four before heavy rain interrupted play in Colombo.
