Opener Fahmida Choya led the charge with 38 as Bangladesh reached 113-6 to win the game in 19.4 overs. Afia Ashima scored 26 and Sadia Islam added 24 to contribute in the victory.
Sri Lanka earlier won the first two matches.
As part of their preparation for the ICC U19 Women's T20 World Cup, Bangladesh are playing this series against Sri Lanka.
The showcase event will be held in Malaysia from January 12 to February 2.
Bangladesh are drawn in Group D along with Australia, Nepal and Scotland.
